Hemel goalkeeper Mark Withamore saved from Francis in first-half stoppage time.
The visitors made it difficult for the hosts but failed to test home goalkeeper Ross Standen.
Lewes gave the scoreline a true reflection of the game with two late goals.
Substitute Dominic Shepherd scored after his first effort was parried by Withamore on 78 minutes.
Francis scored the third with a 20-yard strike into the top corner four minutes from time.
