Photographs taken from the scene, near Shoreham High Street, show it was completely flooded.
A spokesman for the gym said: "Our initial assessment shows that the flood damage is extensive covering the gym floor.
"We are still working on assessing the full extent of the damage.
"We are working hard to get the gym back open as quickly and as safely as possible for our members, some of whom will also be affected by the flood."
Parts of Shoreham beach were also flooded overnight near The Sussex Wharf area.
In other parts of West Sussex, almost 200 people had to be evacuated from properties including at Medmerry Holiday Park near Earnley.
Littlehampton has also been hit with heavy flooding by the seafront area.
A rest centre has now been set up for those affected.
West Sussex County Council has warned that flooding could continue throughout the day.
